The club was formed on 28 April 2006 as a replacement for the town's previous club, Runcorn F.C. Halton, which had resigned from the Northern Premier League due to financial difficulties.
A groundshare with Witton Albion was arranged at the start of the 2006–07 season until 2010, when the club moved into a newly built ground on Murdishaw Avenue known as the Millbank Linnetts Stadium
They are managed by Michael Ellison who was something of a cult hero in his playing career at Runcorn, making more than 200 appearances in the heart of the Linnets midfield. The former club captain guided the Linnets to the North West Counties League title in his first season in charge, with the Cheshire side smashing the 100- point barrier and scoring 122 goals in the process
